You Are an Ecosystem (The Microbiome)

The bacteria living in your gut carry a hundred times more genes than you do, and they help run your immune system and tug on your mood, so "you" as a single, self-contained organism is a useful fiction.

The one idea

You are not one organism. You are a community. Your body is built from roughly 37 trillion of your own cells, but it also carries on the order of 38 trillion bacterial cells, plus fungi, archaea, and viruses, mostly packed into your gut. Those microbes aren’t freeloaders riding along. They help digest your food, train your immune system, and even make molecules that influence your mood. The boundary you draw around “me” is a convenient simplification, not a clean biological fact.

The science

When DNA sequencing got cheap in the late 2000s and 2010s, projects like the Human Microbiome Project catalogued what actually lives on and in us. Your gut alone hosts hundreds of bacterial species, and collectively your microbiome carries something like a hundred times more genes than your own genome. Those microbial genes do jobs your own DNA can’t. They break down dietary fiber, synthesize certain vitamins, and produce chemical signals. Germ-free mice raised without any microbes grow up with stunted immune systems, and giving them normal gut bacteria lets immune function develop. That’s strong evidence that our biology evolved expecting microbial partners.

The headline-grabbing part is the gut-brain axis. Gut bacteria produce, or supply the raw materials for, neuroactive molecules like serotonin precursors, GABA, and dopamine-related compounds, and the vagus nerve carries signals in both directions between gut and brain. In mice, transplanting gut microbes can shift behavior. Move the microbiome from an anxious mouse into a calmer one and anxiety can travel with it. In humans, microbiome composition correlates with depression, anxiety, and metabolic conditions. The limits are worth being honest about. A lot of the strongest causal evidence is from rodents, the human work is largely correlational so far, and the old “microbes outnumber your cells 10 to 1” claim was an overstatement. The careful 2016 recount put it closer to roughly 1 to 1, which is where the 38-trillion-vs-37-trillion figures come from. The real, well-supported claim is more modest and still remarkable. These microbes are functionally part of you.

What this changes about how you picture reality

The intuitive picture is that “you” stop at your skin. One self, one genome, one organism. The microbiome quietly dismantles that. By gene count, most of the genetic activity keeping you alive isn’t even yours. It belongs to organisms with their own evolutionary lineages that happen to live in your gut. You are less a single thing and more a negotiated, running collaboration, a habitat as much as an inhabitant. There’s a real awe in that, and you don’t have to dress it up to feel it. The unit you call “I” is a temporary alliance between your cells and trillions of others, and that alliance is doing some of the work of digesting your lunch and coloring your afternoon mood. It also reframes the body as an ecosystem. Diversity, balance, and resilience inside you obey the same rules as a forest or a reef, which is a strange and grounding thing to hold in mind.

Two ways to see it

Put two contrasting framings in front of the room and let them argue.

  • “It’s all hype,” the skeptical microbiome scientist. A clip or written excerpt from a researcher who pushes back on the gut-brain craze. Most human findings are correlation. Mouse results don’t always transfer to people. Probiotic products are wildly overmarketed. And we don’t yet know which way the causal arrow points, because mood and diet could just as easily be changing the microbiome. This is the “extraordinary claims need extraordinary evidence” voice.
  • “This rewrites what a self is,” the gut-brain and ecology enthusiast. A clip or excerpt from a neuroscientist or science communicator, say one of the gut-brain axis researchers or a popular explainer on the “second brain” of the gut, walking through germ-free mouse experiments and vagus-nerve signaling and framing the body as a co-authored ecosystem. This is the “we are more microbial than we admit” voice.

The point isn’t to crown a winner. It’s to let the room feel the gap between what’s genuinely established, that we host trillions of functionally essential microbes, and what’s still speculative, meaning how much they steer the mind. It’s also worth noticing that secular awe survives even the skeptical reading.

  1. Before tonight, where did you instinctively draw the line around “you”? Does counting the microbes change that line at all, or does it feel like a word game?
  2. If trillions of organisms with their own genes help run your digestion, immunity, and possibly mood, in what sense are you the one in charge?
  3. The strong mouse results haven’t fully landed in humans yet. How should we hold an idea that’s plausible and exciting but not proven? What would it take to convince you either way?
  4. Probiotics, fermented foods, and “gut health” products are everywhere. How do you personally sort the real science here from the marketing?
  5. We’re apparently losing microbial diversity with modern diets and antibiotics compared to our ancestors. Does that worry you, leave you curious, or feel overblown? Why?
  6. Does seeing your body as an ecosystem rather than a single machine change anything about how you relate to it, or is that just a poetic reframe?

Cite this if the room asks whether it isn’t 10 times more bacteria.
  • Uncertainty flag. Treat the human gut-brain mood claims as promising and correlational, not settled. The causal, transplant-changes-behavior evidence is strongest in mice. Don’t oversell it in the room, because the honest version is more interesting than the hyped one.
